Puebla: dCas9–sgRNA–ctDNA recognition complex (2026)

Summary. This video shows a 1-microsecond coarse-grained molecular dynamics simulation of the dCas9–sgRNA–ctDNA recognition complex, the molecular core of NEUMA’s biosensor for the early detection of EGFR-mutant lung cancer. Catalytically dead Cas9 (blue) holds the single-guide RNA (orange) and a circulating-tumour-DNA fragment carrying the EGFR exon-19 deletion (green). The 20-base-pair RNA:DNA heteroduplex that encodes the target recognition stays stable throughout the trajectory, while the free arms of the ctDNA progressively fold and adsorb onto the protein surface — showing how the complex engages and holds its target in solution over the microsecond. Credits. Dry-lab modelling and animation: NEUMA iGEM team. Structure prediction: AlphaFold 3. Molecular dynamics: GROMACS 2026.1 with the Martini 2 coarse-grained force field. Visualization and rendering: VMD. Video editing: ffmpeg. Team wiki:https://2026.igem.wiki/puebla/model
